I thought it was just a simple rule:

preposition takes objective case

you and me are objects of the preposition "between", therefore taking the objective case "me" instead of subjective case "I"

And yeah it drives me NUTS on both that song, and the Jim Morrison song, and I think Paul McCartney has a couple with this mistake also.
