I just rewatched the end (yay tivo) and it was definitely the hatch. You can also compare from this picture from ep 18 (http://www.lost-media.com/modules.php?name=coppermine&file=displayimage&album=305&pos=699) and this picture from ep 13 (http://www.lost-media.com/modules.php?name=coppermine&file=displayimage&album=167&pos=68).
